Stranded on their second honeymoon, J. Evil Scientist and Goonda take desperate jobs as gardener and housekeeper at a mysteriously short-staffed resort hotel, where the witch, the resort hotel owner, and the uneasy guests all seem to have more secrets than the night air.

Fred Flintstone’s day takes a painful turn when he sprains his big toe on the job, leading to a hospital visit that coincides with a live taping of the wildly popular “Ben Cagey” TV doctor show—where Dr. Stoney Quirk and the ever-dramatic Dr. Ben Cagey are on set, and Barney and Wilma are caught in the middle of the chaos.

Fred and Barney stumble upon a hidden underground world of shaggy, bearded Pre-Stone-Age people while exploring a deep cave, only to find their modern-stone-age ideas clash hilariously with ancient ways. When Fred gets the bright idea to introduce "progress" to the primitive society, chaos—and classic Flintstone-style humor—ensues. Just how far can one caveman’s enthusiasm take him?
